You could be seeing the warnings because of differences in the starting page number. Even if each file is set to continue the page numbering from the previous chapter, the starting page number in the current book is stored as part of the properties for each file. If you use the same file in a different book where the chapter starts with a different page number, you'll get the message to warn you of an irrelevant inconsistency.

It's exactly what we do. We generate each book using the Edit menu. But none of the shared files have distinct numbering properties. All the settings are identical. So why does FrameMaker tells the contrary ? We want to establish a pre-set generation properties, in order to simplify FrameScript book generation automation. So we don't want to have to re-set each book one after the other.

This is a very basic question, but you didn't mention it in your description, so:
You are updating each book by clicking the Update icon in the book file (or the Edit menu) each time you build the book, aren't you? And when you do that, the Update Numbering checkbox is activated?
Also, if you're working with multiple books containing the shared files at the same time... don't -- the changes or updates you make in one will affect the second, and vise versa. If you're going to use shared files, build one book all the way to completion before working in the second and modifying the settings of the shared file(s).
