semi-OT: Adobe Acrobat Doc Compare issue -- anyone else running into this?



I am doing doc compares with Acrobat, and have found an issue with the
side-by-side comparison. If the results file ends up at over 300 pages,
Acrobat starts duplicating pages from one file and comparing pages from
the same file, resulting in potentially hundreds of extra,
no-value-added pages. The duplicated pages are noticable, as they have a
wide black border. I had one results file end up being 79mb because of
this issue. 
 
As a result, I needed to split three books up into chunks of 150 pages
or less, and do them in pieces. It is a tedious process. 
 
Has anyone else seen this issue?  
 
(Note: For various reasons, it is not possible to use Frame's doc
compare for this.) 

For next time: Has anyone found a tool that produces more-usable results
than Acrobat compare (which often marks identical chunks of text as
"changed")with less work than Frame compare? The regulatory person is
now requiring some sort of detailed change tracking, and we don't want
to spend time documenting the documentation.
