I have text insets that contain hypertext links, and the links work
fine, both in Frame (Ctrl+Alt-click) and in the PDFs. 

In the Import Text Flow by Reference dialog box, did you perhaps select
Reformat as Plain Text? I can't think of any other reason why hypertext
links in a text inset would disappear. 

That said, I agree with Fred that (at least for short, relatively stable
chapter TOCs) cross-references are less hassle.
