Dal: First, you may need to unhook your file from the RoboHELP template and the macros embedded in the Word/Robo document by selecting all and copying into an empty non-Robo document. Second, don't throw away those footnotes just yet. They can help you construct an index by copying the text from the K footnotes to index-entry {XE ...}fields. And you may need to keep the # footnotes to help replace hyperlinks with cross-references. If you choose View > Footnotes, you can take the hidden-text link ID after the double-underlined text and search for it in the # footnotes in the footnote window. When found, clicking the footnote scrolls the main window to the target topic. I would test a few Help topics to see if the {XE} fields and cross-ref fields translate correctly into FrameMaker.
