I have had this problem and it depends on which method I use to distill them. If I use Save As PDF, the colors sometimes come out as gray, but if I print to a postscript file and then distill that file, they come out fine. Give that a try if you haven't already. It is more of a pain and it doesn't work very well from the book file (it tries to print each chapter separately) but it generally works. I haven't had to go there, but I think you can print the chapters separately then add them into a pdf.
