I think Peter's idea was to "unalias" the rm/rmdir command in your shell before you invoke fmbatch, or in your shell script if you use one to invoke fmbatch. If you can repeat the behavior, have you tried to manually run the fmbatch commands yourself to see if they disappear when you use normal human delays, so to speak.
