It depends on your requirements and platform.
FM has a built-in word count (File > Utilities > Document
Reports > WordCount), but it's not documented and not
possible to customize. It doesn't work for books.

There are probably commercial plug-ins that support
word counts through a book.

If you have access to UNIX, I have a free script that
counts words over a range of documents, and which is
fully customizable, i.e. you can control exactly what
is counted, such as x-refs, marker texts, etc.
